Yes i agree with ProMods it's better to avoid disputed and occupied regions.
How about doing that with the def generation you have implemented already? Make the towns in the area dynamic by changing their country code when generating the def file and for flags, you can have two flags with separate files of the same name and just replace them on def generation as well? It might be a bit of a hassle but it would allow you to cover all politically sensitive areas and complete Europe.

If they still don't wan't to do it, you guys should leave a bit of space so if someone want's to make those areas by their own, they can make an "Unofficial addon" for Promods. But that would be a shame, because nobody makes maps as good as Promods.

I think this discussion is a bit silly...I mean, Kosovo is real, you can drive there, it's not like it's some kind of Narnia. So, my advice would be to build Kosovo exactly how it looks in real life, with the flags that are found in real life and other things likewise.

They cannot build Kosovo as Serbian territory because de facto is not under serbian control! Many of our countries recognize it as serbian but still in reality is independed (mostly under Albania's control). They have their own goverment, police, flags etc
If they decide to build as it is in reality is like they recognize it de jure. So it's better to avoid it at all.
