Hello. In the cities said by you, some as KrysEmlyn says are not important enough at the levels of industries or their port so other larger cities are favored. After, I also take into account the distance between cities otherwise there would be too much and therefore too much work for developers and scale problem. Setubal, it is almost paste of Lisbon (which is also the largest city and capital of Portugal so it will be gigantic) and the two probably can not be achieved without cutting part of the two cities.
