Probably not the right place to ask, but are saves from the previous version supposed to be incompatible with this version?

Yes, you are right. It will work without the connection, however, Siedlce in Poland and (I think) Porvoo in Finland are gone. Only the road from Poland to Belarus and the ferry from Nynäshamn to St. Petersburg remain.
Porvoo is still in the game, without the connection file.
Siedlce in Poland is gone/overwritten and some roads southeast of Tartu leads nowhere.
